国際線旅客機627便が、ボストンのローガン国際空港に自動着陸。機内では、乗員･乗客全員の肉体が溶け落ち骨だけになっていた。FBI捜査官のオリビア・ダナムは、密かに交際中の相棒ジョン・スコット捜査官と共に本件の捜査に加わるが、捜査中、ジョンが瀕死の重傷を負ってしまう。必死の思いで救い主となる人物を探すオリビア。たどり着いた先は、ウォルター・ビショップ博士という、フリンジ・サイエンス（非主流科学）の実験を行っていた人物だった。
